Does bottom paint dissolve polyurethane?

I had put Sikaflex caulking around bronze rudder shoe last year. Than I painted it over with bottom paint. I just noticed (after one summer in the water and long winter) that on the surface caulking is tacky and soft. I actually removed top layer with my finger. Under this soft layer the rest of the stuff is rubbery and seams to be intact. Is it what bottom paint does to the caulking?
